From all these tools, the most valuable one is, in my opinion, Extract ISBN, which automatically goes through books’ contents to find the ISBN - although it doesn’t always work perfectly - that is the only disadvantage. How to organize the library - some tips
1. Updating metadata & Download missing covers
By far the easiest way to fix the library is to start by finding the ISBN of each book and then simply download all the metadata automatically. The ISBN uniquely identifies the correct book - otherwise there is more work in searching for details by author name and book title since there are often many books with the same title or revisions of the same book etc.
First use Quality Check to find the books with missing ISBN
Then use Extract ISBN to get their ISBN
Ensure you have added plugins for various metadata sources

In terms of otherwise finding lists of books based on criteria, you must become familiar with the search parameters of Calibre as well as the Virtual Library. You enter search parameters in the search box of Calibre. However, the results come up highlighted and you have to sext the books one by one. If you want to immediately get a list with only the books that you search for, I think it is better to create a Virtual Library with these search parameters, from the option on the top left.
Basically the search uses a simple language where you can enter parameters. The key points to remember are that
when you want to look for a book parameter that is missing, you set it as False
when you want to look for books based on more than one parameters you use AND
when you want a book to not have the particular value in a parameter you use NOT
you use brackets to combine more than one parameters
For example, this below will search for all books which have no ISBN and are in any format other than DOC and TXT:
(isbn:False) AND (NOT formats:"=doc") and (NOT formats:"=txt")

Add tags and subtags
This is an advanced way to organize a library. You can add main tags and subtags below them. I won’t explain the exact process, but this is one way to make the library organised. For example, you may have one main tag for many books called “Psychology”, and below it subtags such as “Social psychology”, “Cognitive psychology” with different books on each.
Export the library
Once you are done updating the metadata, downloading covers and fixing all the details you need, Export the library. There are options to export the library to specific folder structures eg. by author, tag, year etc. as you wish. It takes some learning of how to enter the parameters but you can eventually have your library however you want it to look like.

I grew up in two houses - my mom's house and my dad's house - and they both had big, beautiful libraries.
Books were bought, read, underlined, dog-eared, talked about, piled up, passed around, recommended, discussed over meals and frequently given away.
Some ended up on a shelf.
It seemed to me books were happiest in someone's hands. They liked being carried around, thrown in a roomy bag, picked up, held under someone's arm, thumbed through, marked, scribbled on, borrowed, argued over.

I'm (sorely) behind on my reading so I currently own stacks of books piled up on my coffee table, but if I have read a book, I do not keep it.

I can’t tell you about specific software. But I wish to say, be careful about believing you can find everything you want on a subject in ebooks or online.
I know from my own experience on a historical society board and in a library that many local history resources are not online. Local history museums and libraries have older documents never scanned and no one can say when they will be - things like hand written soldiers’ Civil War journals, first person accounts of disasters, photographic images - all kinds of things.
And second, even the ones supposedly online can disappear. This happened to me. I was researching my Ohio Civil War congressman and found his journal on Read Any Book. I printed it out and it was a good thing I did. When I went back a couple of months later, Google had bought the site - and that journal and other books I wanted from that period were gone. Yes, I looked on Google - they were not there either.
Owners of online sites decide what they think is important enough to store. In other word, they edit what you can find. Amazon does the same thing. If you find something you really want to be able to keep, print it or download it.
And if it’s ever about local history - look at the original sources that won’t be online.

I will lay out the steps to follow for you, but they will not appear in order. There is a reason for that, and if you read this entire answer then you will understand the reason.
STEP-1:
You must actually write the book. On your computer use either Microsoft Word, or some other text editor that can produce a “.DOC” document. I use Apache - Open Office which is a FREE version of a text editor much like Microsoft Office which includes Microsoft Word.
If you use Open Office, then when you are saving the document use the option to save it as a Microsoft Word document.
Write the entire book out. Then edit the crap out of it. I really mean it. You will not want to publish it with a lot of typos and other mistakes in it, so edit and correct. Also, I highly suggest having someone else edit it for you as well because we are not very good at spotting our own mistakes.

STEP-2:
There are dozens of publishing websites out there that will let you publish your ebook for free and some of them even help with distributing, marketing, sales. Pick one.
My three favorites are “Amazon.com”, “Smashwords.com”, and “LULU.com”.
Each site has their own formatting requirements so you will have to read their requirements and then modify your book document to fit their requirements.
Once the book is properly formatted, use the websites tools to upload your book document. Once you have successfully uploaded your book, the website will check it out for formatting, content, etc. On your first try there probably will be some errors. Don’t get frustrated, even seasoned authors get these trifling errors.
Fix the errors and upload again. Do this until it passes their test and then they publish it, which means it is there on the internet for people to buy. You will, of course, want to create an account on the website and give them the information they need to pay you when you sell some books.

STEP-3:
Since you are going to have to format the document for the publishing website, I suggest that you look at the formatting regulations and become familiar with them before you even type up the book. You may as well get use to typing in the format they want so you have less to correct when it is time to format the completed book document.
Formatting is things like font and font size. Most publishing websites want the document to be in Times New Roman 12 Point. Therefore, that is the font you should use when typing the whole thing up.
Also, most of the publishing websites have content restrictions. For instance, none that I know about will publish any content where a sex scene happens and one of the participants is under the age of consent. It only makes sense to know your publishers rules before you spend months typing up your story.

Therefore, I certainly suggest doing a little research on which publishing site you want to use before actually typing up the book.
Incidentally, you can also publish the same book on more than one of the publisher’s sites. In truth, each site will give you a better deal on their marketing packages if you publish with them exclusively. So pick the one that seems best for you.
Of the three publishing sites I listed at the beginning of this answer, I like each one for a different reason.

I am going to suggest that you start with “Smashwords.com”. I like them for two reasons: First, their formatting is very similar to the native formatting you will get if you just use Microsoft Word or Open Office to type the book document up. Because of this, the formatting step is a lot easier. Second, each book MUST HAVE an ISBN(International Book Serial Number) and Smashwords gives you an option for a free ISBN.

On the other hand, I like Amazon simply because I get more sales from Amazon than any of the other publishing websites, but their formatting requirements are a bit more difficult.
Finally, I will say a few words about “LULU.COM”. You asked about publishing an ebook. Yes, you can certainly publish an ebook on “LULU.COM”, but I think every writer wants that one copy of his/her printed book to show off to friends and family. Believe me, formatting for print is MUCH more difficult than formatting for ebook. You almost have to be an expert at Microsoft word to get the headings and page numbers correct, and you have to insert those page-breaks between chapters, etc.
If you are willing to format it for print then I suggest “LULU.COM” because they produce a very high quality printed book on high quality paper for a very reasonable price. In addition, you can get one copy at a time. You do not have to print up an order of a thousand books! Of course, if you do order a thousand copies you get a pretty good discounted price. LOL

You don’t have to worry about physical damage to a book.
Sometimes the ebooks are cheaper than the physical books.
Many e-readers have built-in lighting so you don’t have to worry about the ambient room light or carry a booklight with you.
E-books are always available to purchase. Physical book stocks are at the whim of the bookstore.
Cons:
You can’t readily get an ebook signed by the author on a whim.
